Excuse my naivete, but many of these girls are shifted through several side projects, so how do I tell who is who? Aren't they interchangable?

^No, they're not interchangeable. While many of them do take part in side projects, side projects are just side projects, and they are usually very temporary. Even while participating in these side projects, the girls still stay members of their original group. The members of the three current core groups - C-ute, Berryz Koubou, and Morning Musume - remain the same. Very occasionally, a new girl will be added (through an audition), or someone will leave (through a graduation), but these three groups never, ever shuffle members amongst themselves.
Berryz Koubou is always: Shumizu Saki, Sudou Maasa, Tokunaga Chinami, Natsuyaki Miyabi, Tsugunaga Momoko, Sugaya Risako, and Kumai Yurina. Ishimura Maiha also used to be part of the group several years ago, but she left the music business in 2005.
C-ute is always: Yajima Maimi, Hagiwara Mai, Okai Chisato, Suzuki Airi, Umeda Erika, and Nakajima Saki. Former member Murakami Megumi left the music business 3 years ago, and former member Arihara Kanna just left officially within the last week.
Morning Musume is the least stable group of the three, often adding members through auditions, or members leave the group to go on to other things. That's always been the nature of the group. The current group has been unchanged for the last few years, though. Current members are: Takahashi Ai, Niigaki Risa, Tanaka Reina, LinLin, JunJun, Kamei Eri, Michishige Sayumi, Mitsui Aika, and Koharu Kusumi. Besides these 9, 16 other girls have also been a part of Morning Musume in the past. Most of them are still in music/entertainment in some form, but some have gone back to normal lives.

If ManoEri's the new member of C-ute, then Risa isn't the reaction queen and Shimizu isn't called Captain. O_O
But then again... having Mano on piano while all of them (C-ute + ManoEri) are singing might make a good team... or would it? Hmmm....

Nah, it looks like whoever scanned it took the book apart to make it easier to scan, and if you look at the tracklist, C-ute is the second track and Berryz is the second to last track. So they wouldn't be mixed up if you put the book back together. xD
