My vote would go for this one. "Do the evolution" by Pearl Jam. Just as far as underlying messege and presentation is probably the best music video i can remember.

This would easily have been in my top ten were it not that I can't quite put it in the same category as the others, as most of the footage is from a motion picture that was not made by the musical artist. Still, it is worth noting:

I guess this is a bit of a cheat, since it's actually a clip from a movie. Still, it recreates an era I have never lived in, and it looks authentic to me. My only problem is there are too many people smoking! 
Anyway, this is a clip from the 1984 musical Strangers In Paradise starring German-born actor / director Ulli Lommel. When I rented the VHS tape back in...*cough*cough*...(almost revealed my age ), I rewound this scene over and over to hear this amazing jazz number! 
Good thing I didn't wear out the video!

Many m-flo videos are in my top favorites at the moment.
I also like Sabotage, Intergalactic, and You've Got the Right to Party by the Beastie Boys
Perfume's One Room Disco, Macaroni, and Love the World are also artistically fun to watch. (Even though nothing happens in them).
